Genetic characterization of backcross progenies BC1, BC2, and BC3 from Musa textilis Nee (Abuab) x Musa Balbisiana Colla (Pacol) through transcriptomic analysis

Abstract

To characterize the backcrosses from Musa textilis Nee (Abuab)× Musa balbisiana Colla (Pacol), RNA was isolated from the innermost whorls of the pseudostem of three- month old backcrosses and their parents, sequenced and assembled de novo via the CLC Genomics Workbench. The assembled transcriptomes were annotated by BLATing against the Musa acuminata DH Pahang version 2 reference cds and were clustered into putative functional categories using the Gene Ontology (GO) framework. RNA Seg Analysis was performed to determine the differentially expressed contigs/genes (DECs/DEGs) and the candidate genes for fiber quality and disease resistance. There were 3, 661 differentially expressed DECs/DEGs among the parents and backcrosses. Fiber quality genes identified in silico include genes for cell elongation, cell-wall loosening, osmotic regulation, secondary cell wall synthesis, lipid transfer and metabolism, carbohydrate metabolism and plant responses to auxin and gibberellic acid while resistance gene analogues (GAs) were identified as putative resistance genes. Pacol seems to be the donor of the tanscript for the cellulose synthase-like protein as well as the putative resistance gene analogues RGA3 and 4. Principal Component Analysis revealed that Abuab (M. textilis) and Pacol (M. balbisiana) exhibited the most variation in terms of gene expression. The observed variation in gene expression between BC2 and BC; is less compared to BC1. Validation of selected candidate fiber quality genes from RNA Seg was performed through gRT-PCR and amplification was observed in cellulose synthase Ces A 4-9, Ces A 7-5, Ces A 9-7, ascorbate peroxidase APX, expansin EXPA, and sucrose synthase SuSy. This confirms the expression of the in silico - mined differentially expressed transcripts.
