Sequence analysis of B-D- mannosidase gene in rice (Oryza sativa L.) and coconut (Cocos nucifera L.)

Abstract

The gene encoding B-D-mannosidase in rice (Oryza sativa L.) and in the endosperm of normal and makapuno coconut (Coconut nucifera L.) was amplified cloned, sequenced and analyzed RNA samples from 5-6 months developing endosperms of makapuno and normal coconut and rice seedlings were extracted using TRIzol reagent. Total RNA was reverse transcribed, the B-D-mannosidase gene amplified and cloned. The forward and reverse primers for B-Dmannosidase were designed based on the cDNA sequence of the rice locus LOC_Os04g43390, a putative expressed B-D-mannosidase located on the rice chron some 4. PCR product was observed using the normal and makapuno coconut cDNA. The resulting nucleotide sequence was queried in BLASTN and the most significant hi was with the rice gene sequence where the primer design was based. A recent update in the Rice Genome Annotation Project (release 6) showed that LOC_os04g43390 was re-annotated as beta-mannosidase/beta-glucosidase. The BLASTP of the deduced amino acid sequence showed a significant hit with glycosyl hydrolase family I. All these analyses show that the designed primers are accurate in terms of targetting the gene in rice.
