Molecular surveillance and identification of emerging begomoviruses associated with tomato (Solanum lycopersicum L.) and pepper (Capsicum spp.) in the Philippines

Abstract
Begomoviruses (genus Begomovirus, family Geminiviridae) are emergent group of plant viruses causing destructive diseases of vegetable crops worldwide. Several isolates of tomato- and pepper-infecting begomovirus have emerged as new variants or new and distinct species posing new threat in crop production. Rapid detection and identification of these emerging begomoviruses provides a proactive strategy in coping up these new threats and mitigate losses. In this study, the emerging begomoviruses associated with tomato and pepper samples collected across the country was detected and identified using conventional and next generation sequencing (NGS) methods. Presence of begomovirus infection was determined through observation of disease symptoms (leaf curling/cupping/crinkling, interveinal and/or marginal yellowing of leaves) which was confirmed through virus detection by polymerase chain reaction (PCR) and rolling circle amplification (RCA). The restriction enzymes (RE) digestion patterns of RCA amplified DNA indicated the presence of other begomoviruses in tomato. Several known (5 from tomato and 2 from pepper) and new (7 from tomato and 5 from pepper) begomoviruses were detected from NGS sequences. The NGS data provide evidence of the presence of known begomoviruses in new areas and new begomoviruses of tomato and pepper in the country. This is the first study to employ Illumina-NGS technology for the molecular surveillance to detect emerging begomoviruses infecting tomato and pepper in the Philippines.
